The Belgian international striker put Argyle ahead on 56 minutes after midfielder Folly had levelled just after the break in the totesportcasino.com Combination Cup Group A clash at the Madejski Stadium.
Folly struck again on 62 minutes to put Argyle 3-2 ahead to nullify Nicholas Bignall's 60th-minute equaliser.
The Pilgrims, skippered by Krisztian Timar, included club record signing midfielder Simon Walton, £500,000 striker Steven MacLean and winger Jason Puncheon.
They doggedly defended their lead until substitute Kelvin Bossman ended the scoring on 81 minutes.
Reading led at half-time through David Mooney's 16th-minute goal.
